The Spirit of God brooded over the face of the waters
the Spirit: A. Clark says “It is sufficiently evident from the use of the word in other places, that the Holy Spirit of God is intended; which our blessed Lord represents under the notion of wind, Joh_3:8; and which, as a mighty rushing wind on the day of Pentecost, filled the house where the disciples were sitting, Act_2:2, which was immediately followed by their speaking with other tongues, because they were filled with the Holy Ghost, Act_2:4. These scriptures sufficiently ascertain the sense in which the word is used by Moses.
Moved - מרחפת merachepheth, was brooding over; for the word expresses that tremulous motion made by the hen while either hatching her eggs or fostering her young. It here probably signifies the communicating a vital or prolific principle to the waters. As the idea of incubation, or hatching an egg, is implied in the original word, hence probably the notion, which prevailed among the ancients, that the world was generated from an egg.”
The Holy Spirit as the Agent of the Godhead was hovering, brooding and infusing life into the world that then was.
Willmington illustrates the part played by the Holy Spirit in creation. He says, “Let us consider an important executive who determines to build a spacious and expensive home. He thus employs an architect to design the necessary plans for His home. The architect then secures a competent contractor to follow his blueprints.In this illustration, the executive is the father, the architect the Son, and the contractor is the Holy Spirit.
Psa 104:30 Thou sendest forth thy Spirit, they are created; And thou renewest the face of the ground.
Job 26:13 By his Spirit the heavens are garnished; His hand hath pierced the swift serpent.
Job 33:4 The Spirit of God hath made me, And the breath of the Almighty giveth me life.
So the Holy Spirit “moved” refers to the gentle motion of a dove as she quietly hovers over her nest, imparting her body heat upon the eggs until they are hatched. Willmington’s Guide to the Bible p.645

2. The Holy Spirit in a sinner, David when Nathan the Prophet accused him of adultery with Bathsheba.
Psa_51:11 Cast me not away from thy presence; And take not thy holy spirit from me.
Cast me not away from thy presence - Banish me not from thy house and ordinances.
Take not thy Holy Spirit from me - I know I have sufficiently grieved it to justify its departure for ever, in consequence of which I should be consigned to the blackness of darkness, - either to utter despair, or to a hard heart and seared conscience; and so work iniquity with greediness, till I fell into the pit of perdition. While the Spirit stays, painfully convincing of sin, righteousness, and judgment, there is hope of salvation; when it departs, then the hope of redemption is gone. But while there is any godly sorrow, any feeling of regret for having sinned against God, any desire to seek mercy, then the case is not hopeless; for these things prove that the light of the Spirit is not withdrawn.A.C.
Throw me not away as worthless; banish me not, like Cain, from thy face and favour. Permit me to sit among those who share thy love, though I only be suffered to keep the door. I deserve to be for ever denied admission to thy courts; but, O good Lord, permit me still the privilege which is dear as life itself to me. “Take not thy Holy Spirit from me.” Withdraw not His comforts, counsels, assistances, quickenings, else I am indeed as a dead man. 3. The Holy Spirit dwells with him who is humble and contrite.
Isa_57:15 For thus saith the high and lofty One that inhabits eternity, whose name is Holy: I dwell in the high and holy place, with him also that is of a contrite and humble spirit, to revive the spirit of the humble, and to revive the heart of the contrite.

to revive the spirit of the humble, and to revive the heart of the contrite ones; who are sometimes in a very lifeless and uncomfortable condition; grace is weak; sin is prevalent; they are under a sense of divine displeasure; under the hidings of God's face, and attended with various afflictions and adverse dispensations of Providence: now the Lord dwells with them, to revive and quicken them; which He does by His gracious presence; by the discoveries of His pardoning love and grace; by the application of precious promises; and by granting large measures of His grace, so that they become comfortable in their souls, and are quickened to the fresh exercise of grace, and discharge of duty. 4. The Holy Spirit was Grieved
Isa_63:10 But they rebelled, and grieved His Holy Spirit: therefore he was turned to be their enemy, and himself fought against them.
Isa_63:11 Then he remembered the days of old, Moses and his people, saying, Where is he that brought them up out of the sea with the shepherds of his flock? where is he that put his holy Spirit in the midst of them?

But they rebelled
Against the Lord, not withstanding he thought so well of them; did so many good things for them; sympathized with them, and showed them so many favours; wretched ingratitude! they rebelled against the Lord in the times of Moses, at the Red sea, and in the wilderness, by their murmurings, unbelief, and idolatry; wherefore he calls them a rebellious people, and says they were such from the day he had been with them; and so in later times, in the times of the judges, and of the prophets Isaiah and Ezekiel, they rebelled against God their Parent, Protector, and King; see (Deuteronomy 9:7 Deuteronomy 9:24 ) ( Isaiah 1:2 ) ( Ezekiel 2:5-7 ) and so they did in the times of Christ, whom they rejected as the Messiah, and disowned as their King, and still continue in their rebellion, ( Luke 19:14 ) :
and vexed or [grieved] His Holy Spirit;

5. The Holy Spirit in Daniel
Dan_4:8 But at the last Daniel came in before me, whose name was Belteshazzar, according to the name of my god, and in whom is the spirit of the holy gods: and I told the dream before him, saying,
Dan_4:9 O Belteshazzar, master of the magicians, because I know that the spirit of the holy gods is in thee, and no secret troubleth thee, tell me the visions of my dream that I have seen, and the interpretation thereof.
Dan_4:18 This dream I, king Nebuchadnezzar, have seen; and thou, O Belteshazzar, declare the interpretation, forasmuch as all the wise men of my kingdom are not able to make known unto me the interpretation; but thou art able; for the spirit of the holy gods is in thee.
Dan_5:11 There is a man in thy kingdom, in whom is the spirit of the holy gods; and in the days of thy father light and understanding and wisdom, like the wisdom of the gods, were found in him; and the king Nebuchadnezzar thy father, the king, I say, thy father, made him master of the magicians, enchanters, Chaldeans, and soothsayers;
Daniel was filled with the Spirit.
He was given the ability to tell visions and to interpret them. The Spirit of God revealed secrets to him and he became a famous counsellor to the Kings in Babylon and Persia.
